<hr />
<div><br />
XDSGUI is a GUI (graphical user interface) for XDS that is supposed to help both novice and experienced users. <br />
It graphically displays the ASCII and [http://www.bernstein-plus-sons.com/software/CBF cbf] files that XDS writes, and can run useful shell commands with a simple mouse click. The design goal of the program is to enable XDS data processing without the commandline, and to supply additional graphical information, in a simple, user-modifiable and user-extensible way.<br />
<br />
In its latest version, XDSGUI gives access to George Sheldrick's SHELXC, SHELXD and SHELXE programs, via the [[XDSGUI#SHELX|SHELX]] tab, and to Isabel Uson's ARCIMBOLDO programs, via the [[XDSGUI#ARCIMBOLDO|ARCIMBOLDO]] tab.<br />
<br />
== How to use XDSGUI ==<br />
<br />
The program may be used to analyze graphically any existing directory with files earlier written by XDS, or may be used to create these files. '''It should be started in a terminal window''', which will later show the output of the programs that are run (XDS, pointless, XDSCONV, ...). <br />
<br />
The user is supposed to use the tabs on the top, from left to right. <br />
Thus, one starts with the choice of the processing directory ([[XDSGUI#Projects|Projects]] tab), and then advances to the [[XDSGUI#Frame|Frame]] tab to display a raw dataframe or a .cbf file written by [[XDS]] or a .pck file written by [[XDSSTAT]]. Within the [[XDSGUI#Frame|Frame]] tab, [[XDS.INP]] may be generated; for this to work, a raw dataframe has to be displayed. While still in the [[XDSGUI#Frame|Frame]] tab, untrusted (shaded) areas may be marked with the mouse which will write the appropriate lines to XDS.INP; ORGX ORGY may be corrected if necessary, and the INCLUDE_RESOLUTION_RANGE, EXCLUDE_RESOLUTION_RANGE and TRUSTED_REGION adjusted as required. The latter operations are interactive in the sense that the user modifies the values in the [[XDSGUI#XDS.INP|XDS.INP]] tab, and then checks the result in the [[XDSGUI#Frame|Frame]] tab. In other words, the user moves back and forth between the [[XDSGUI#Frame|Frame]] and the [[XDSGUI#XDS.INP|XDS.INP]] tabs.<br />
<br />
After finally moving to the [[XDSGUI#XDS.INP|XDS.INP]] tab, other parameters can be adjusted by the user, and finally XDS may be run by clicking a button. The resulting output files from XDS will then be displayed in the next tabs. <br />
<br />
After finishing this first round of processing, the [[XDSGUI#TOOLS|TOOLS]] tab may be used, which - among other things - offers those three options that I found most useful to optimize the data processing. After choosing (by mouse click) one of these three options, the user should go back to the [[XDSGUI#XDS.INP|XDS.INP]] tab, specify JOB=DEFPIX INTEGRATE CORRECT, and run XDS again. Ideally, each of the three options should be tried separately, and its effect should be compared with the previous processing to verify that it ''really'' improved the processed data. A significant increase in [[ISa]] (> 1%) indicates that the processing has improved; a slight decrease in ISa (<1%) often is accompanied by an increase of CC1/2 at high resolution, and thus should be tolerated. <br />
Those options that improve ISa can then be used in combination.<br />
<br />
After CORRECT, the data may be analyzed using the [[XDSGUI#XDSSTAT|XDSSTAT]] tab, and the resulting XDS_ASCII.HKL may be converted to e.g. MTZ, using the [[XDSGUI#XDSCONV|XDSCONV]] tab.<br />
<br />
=== Technical aspects of XDSGUI usage ===<br />
<br />
* the simple editor operating in the tabs understands ctrl-X (cut), ctrl-c (copy), ctrl-v (paste), ctrl-z (undo) and ctrl-Z (redo).<br />
* ctrl-+ (control-plus) and ctrl-- (control-minus) enlarge or decrease the font size of characters.<br />
* flexibility of operation: all commands in the [[XDSGUI#TOOLS|TOOLS]] tab may be modified by the user, simply by modifying the (bash) code in the text field below the button. The user-changed command is automagically and permanently stored in ~/.xds-gui . The user may also change what is written on a button, by editing ~/.xds-gui. It should be obvious what to change.<br />
* Menu / Settings is used for specifying, in "Library", the name of a "generic library" (e.g. /usr/local/lib64/dectris-neggia.so) for reading HDF5 files, the "Paths" for binaries (xds_par, xscale_par, shelxc/d/e, ...), and the "Appearance" (font size and default plot height). The Settings menu can be opened on the Mac by clicking upper-left on "xdsgui", then "Preferences ...", or pressing the "Command" (⌘) key and the "," key. Changed settings are automatically stored in ~/.xdsgui .<br />
<br />
== Tabs ==<br />
<br />
The main window of XDSgui has the following sub-windows organized as tabs:<br />
<br />
=== Projects ===<br />
<br />
stores names of directories which contain files from XDS processing. If none of these is selected, the current directory is used. A new directory may be created. The list of project directories is saved to ~/.xds-gui . A project may be removed from the list by right-clicking a project and selecting "hide", or by editing ~/.xds-gui .<br />
<br />
=== Frame ===<br />
<br />
to display existing 2-dimensional data frames, or to start XDS data processing by displaying a raw data frame. In the latter case, the "generate XDS.INP" button runs the [[generate_XDS.INP]] script to create a first XDS.INP from the header of the raw data frame that is being displayed. (Note: this button needs to be used only once per dataset; all later changes to XDS.INP are done by different means - manually or scripted) The blue circle(s) delineate(s) the area(s) of the detector within TRUSTED_REGION; the green circles correspond to INCLUDE_RESOLUTION_RANGE, and the red [[XDSGUI#Technical aspects of XDSGUI usage|hatched]] regions correspond to EXCLUDE_RESOLUTION_RANGEs. The locations of the circles are not as accurate as those that XDS uses internally, because a simplified formula (and only values from XDS.INP, not the refined ones from XPARM.XDS) is used to calculate the resolution; this e.g. does not take care of detector swingout or otherwise skew geometry. <br />
<br />
Untrusted areas can be specified by the user, using two (UNTRUSTED_ELLIPSE; UNTRUSTED_RECTANGLE) or four (UNTRUSTED QUADRILATERAL) right mouse clicks. The resulting areas are shown with red outline, and the keyword/parameter pairs are placed in the XDS.INP tab. Step-by-step:<br />
* "Load" a data file (e.g. FRAME.cbf) or, in case of Eiger HDF5 data, a frame based on a *master.h5 file to have it displayed. The pane can be "dragged" with the left mouse button; the mouse wheel zooms. The parameters in the XDS.INP tab are taken for resolution calculations (i.e. the frame header is not being interpreted in any way). For HDF5 data, the *master.h5 file must be loaded; this will automatically show its first frame (note that for this to work, the path to the correct [[XDSGUI#Technical aspects of XDSGUI usage|"generic library"]] must be specified in Menu/Settings). The frame number can be chosen with the selection box on the right, or the up-down arrows.<br />
* if XDS.INP does not yet exist, click "generate XDS.INP" (this ''will'' read the header). Check the XDS.INP tab afterwards but then go back to the Frame tab. Note that the current [[generate_XDS.INP]] works well for Pilatus, ADSC, Mar, [[Eiger]] and some Rigaku detectors; for other kinds of detectors the values marked XXX in XDS.INP have to be filled in manually. <br />
* left-click on "Untrusted areas" -> a pulldown menu appears<br />
* left-click on (say) "Untrusted Rectangle (2 clicks)"<br />
* move mouse pointer to one corner of desired rectangle and right-click.<br />
* move mouse pointer (... a changing rectangle appears ...) to opposite corner and right-click: the rectangle is now fixed, and the UNTRUSTED_RECTANGLE keyword together with its parameters appears in XDS.INP tab, in red letters (you do not have to activate the XDS.INP tab to check it, but of course you could).<br />
* with two more right-clicks you get another rectangle, and so on<br />
* you can choose "Untrusted Ellipse (2 clicks)" or "Untrusted Quadrilateral (4 clicks)" and these work in exactly the same way<br />
* if you remove a UNTRUSTED_* line from XDS.INP then its shape will be removed from the Frame tab.<br />
Unfortunately this interactive mode of establishing untrusted areas does not currently work well over a ssh (or NXclient) connection, probably because the lines/circles are re-drawn at high frequency. So it is recommended to run the program locally.<br />
<br />
=== XDS.INP ===<br />
this shows the current [[XDS.INP]] file. Coloured items correspond to the circles of the FRAME tab. Changes can be made with a simple editor, and the new version can be saved. A run of xds_par can be started (and killed). <br><br />
The XDS.INP tab is directly connected with the FRAME tab; changing a value in the XDS.INP tab results in immediate change in the FRAME tab. This means that e.g. an UNTRUSTED area that was positioned wrongly can be edited or simply removed in the XDS.INP tab. <br><br />
The origin of XDS.INP does not matter - it may e.g. be derived from a detector template, or written by the beamline software, or obtained by clicking the "generate_XDS.INP" button in the FRAME tab.<br />
<br />
=== XYCORR ===<br />
this just shows the output of the XYCORR step - normally not important to look at.<br />
<br />
=== INIT ===<br />
this just shows the output of the INIT step - you can find out e.g. what the average background counts are. Not crucial to look at, though.<br />
<br />
=== COLSPOT ===<br />
this just shows the output of the COLSPOT step - normally not crucial to look at. But you could find out about the number of strong reflections on each frame of the SPOT_RANGE. This may be interesting to see radiation damage, or change of crystal volume in the beam.<br />
<br />
=== [[IDXREF]] ===<br />
detailed explanation of output: see [[IDXREF.LP]].<br />
The right side of the tab shows the indexed (black) and not-indexed (red) reflections of [[SPOT.XDS]].<br />
<br />
=== DEFPIX ===<br />
this just shows the output of the DEFPIX step - normally not important to look at.<br />
<br />
=== INTEGRATE ===<br />
<br />
shows INTEGRATE.LP on the left side. During the INTEGRATE step, the temporary files are displayed. On the right side, plots of the tabular quantities given for each frame, or for each batch of data are shown. For the refined quantities, only the changes are plotted. The beam divergence E.S.D. and mosaicity E.S.D. plots show these quantities estimated from each frame (blue), refined for each batch (green) and averaged over the whole dataset (red horizontal line). <br><br />
The border between the left and right side of the window may be adjusted with the mouse.<br />
<br />
=== CORRECT ===<br />
<br />
shows [[CORRECT.LP]] on the left, and plots of tabular quantities on the right. The upper line in the I/sigma (unmerged data) plot gives <math>{I/Sigma(I)}^{asymptotic}</math> ([Diederichs, Acta Cryst. (2010). D66, 733-740 http://dx.doi.org/10.1107/S0907444910014836]). The three lines in the Chi^2 plot are the Chi^2 values obtained during scaling, for the ABSORP, MODPIX and DECAY corrections, respectively. <br><br />
In the lower plots, the colored lines correspond to the nine resolution shells for which values are found in the tables.<br><br />
The border between the left and right side of the window may be adjusted with the mouse.<br><br />
<br />
=== tools ===<br />
<br />
offers possibilities for running short scripts. <br />
<br />
Several such scripts are pre-defined; the user may create her own scripts. If scripts are modified, they are saved to ~/.xds-gui . The names of the buttons (e.g. "User defined command 1") can be changed by editing ~/.xds-gui .<br />
<br />
* The first item of the left panel ("Show frame with predicted spots") generates the predicted pattern of reflections for a user-specified frame, overlaid on the frame, for display with [[XDS-viewer]]. The file FRAME.cbf (produced by INTEGRATE) is renamed to FRAME_$X.cbf (where X is the user-specified frame number) and remains in the temp subdirectory. It may of course be opened in the FRAME tab, but starting XDS-viewer automatically has the advantage that several frames with predictions may be inspected on the screen, at the same time. Please note: if the XDS directory resides in a FAT32 filesystem (which is often the case on a USB stick or disk), then "ln -s" (of the script line) should be replaced by "cp -p" since FAT32 does not support symlinks. Also note: for the script to work correctly, NAME_TEMPLATE_OF_DATA_FRAMES in XDS.INP has to specify an absolute, not a relative path.<br />
<br />
* The second item ("Saving and comparing good results") offers commands to save/restore the current data processing files to/from a "save" directory. Make sure to replace "xdiff" with "xxdiff" or "tkdiff", if one of the latter is available. If [http://www.globalphasing.com/autoproc autoPROC] is installed, I suggest to use the "User defined command 2" for <code>mkdir staraniso; cd staraniso; aP_scale -hkl ../XDS_ASCII.HKL; echo anisotropy-corrected files are in staraniso subdirectory</code>.<br />
<br />
* The third item ("Optimizing data quality") offers commands that manipulate [[XDS.INP]] in several ways. Please note: the popup "XDS.INP has been changed externally" is emitted by the Qt system and cannot be switched off. It appears if one of the scripts changes XDS.INP while it is opened by XDSGUI (which is always the case) . Thus, one should simply press the "Reload" button. The user-definable command may be used e.g. for <pre>echo RELRAD=7 ! default is 5 >x; grep -v BEAM_DIVERGENCE XDS.INP >>x; cat x > XDS.INP; rm x</pre> This provides more pixels to the background estimation (for another INTEGRATE), and is useful for weakly exposed data sets which have mostly pixels with zero counts.<br />
<br />
* The last item ("Further analyses") offers useful commands. "determine spacegroup with pointless" runs [[pointless]] against the XDS_ASCII.HKL file. The button "show spots in reciprocal space" runs [[spot2pdb]] to show you the reflections of SPOT.XDS in reciprocal space, with coot. You see the reflections that could be indexed in IDXREF in yellow, the not-indexed ones in pink, the rotation axis in blue and the origin as a blue cross. Ice rings and additional lattices can be easily identified - see [[spot2pdb]] for examples!<br />
<br />
=== statistics ===<br />
<br />
This tab allows to run [[XDSSTAT]] and [[XDSCC12]] with a mouseclick. <br />
<br />
As soon as XDSSTAT.LP exists, the main plots derived from it are displayed (second and further panes). The "view" button allows to run [[XDS-viewer]] to visualize the control images that XDSSTAT generates, namely anom.pck, scales.pck, rf.pck, misfits.pck, corr.pck, rlps.pck, peaks.pck and nobs.pck .<br />
<br />
Likewise, as soon as the output file XDSCC12.LP exists, a plot derived from those lines starting with "a:" and "b:" will be generated. In black, this shows the overall contribution of a frame, or of several frames pooled, to the CC<sub>1/2</sub> value of those reflections that this frame (or these frames) contributes to. The rainbow-coloured curves divide the total resolution range into a user-selectable number (chosen with the -nbin option of XDSCC12) of resolution ranges; blue is low resolution and red is high resolution.<br />
Fine-sliced frames (0.1°) can be pooled into 1°-pseudoframes by using the -t option, to increase the number of reflections contributing to the plot and to make it less noisy.<br />
<br />
=== XDSCONV ===<br />
<br />
a simple XDSCONV.INP is provided by default. It may be edited by the user, and saved. Upon clicking a button, [[xdsconv]] is run and if necessary a MTZ file is produced. XDSCONV.LP may be displayed.<br />
<br />
=== XSCALE ===<br />
<br />
a simple XSCALE.INP is provided by default. It may be edited by the user, and saved. Upon clicking a button, [[xscale]] is run. XSCALE.LP may be displayed.<br />
<br />
=== SHELX ===<br />
<br />
This gives access to SHELXC, SHELXD and SHELXE ([http://shelx.uni-goettingen.de/ documentation]) in a similar manner to [[ccp4com:Hkl2map|hkl2map]]. As in other tabs, the commands for running these programs are shown, and the user can modify and customize them.<br />
<br />
=== ARCIMBOLDO ===<br />
<br />
This gives access to ARCIMBOLDO ([http://chango.ibmb.csic.es/ documentation]). As in other tabs, the commands for running these programs are shown, and the user can modify and customize them.<br />
<br />
== Availability ==<br />
<br />
The [https://sourceforge.net/u/joseptrivino/xdsgui/ci/qt5/tree/ program's source code] is released under the terms of the [https://gnu.org/licenses/old-licenses/gpl-2.0.txt GPL]; it uses the [http://www.qt.io/ Qt library] which was released under the terms of the [https://gnu.org/licenses/lgpl.txt LGPL]. The program is under development and probably has bugs. If it crashes, it should simply be restarted. A crash of the program ''does not interfere'' with the operation of [[XDS]]; likewise, closing the program window does not influence any XDS run started from XDSGUI. <br />
<br />
=== Dependencies ===<br />
<br />
XDSGUI depends on [[generate_XDS.INP]], [[XDS-viewer]], and of course [[XDS]] (both the xds and xds_par binaries!), [[XDSCONV]], and [[2cbf]]. The ''statistics'' tab requires [[XDSSTAT]] and [[XDSCC12]]. For visualization of the raw data frames in the ''Frame'' tab, [[Eiger]] data processing requires either the [https://www.dectris.com/features/features-eiger-x/h5toxds/ <code>H5ToXds</code>] binary or the [https://www.globalphasing.com/autoproc/wiki/index.cgi?DataProcessingHdf5 <code>hdf2mini-cbf</code>] binary (needs autoPROC license). Only the latter works for the .h5 files produced at Diamond Light Source; if hdf2mini-cbf should be used, it needs to be symlinked under the name H5ToXds (because XDSGUI has the name H5ToXds hardwired). ([https://github.com/biochem-fan/eiger2cbf <code>eiger2cbf</code>] does not seem to work with Eiger2 .h5 files.)<br />
<br />
One of the items in the ''tools'' tab calls a graphical file comparison program; if the default (xdiff) is not available, [http://furius.ca/xxdiff xxdiff] or [http://sourceforge.net/projects/tkdiff tkdiff] or [http://kdiff3.sourceforge.net/ kdiff3] or [http://meldmerge.org/ meld] may be used - please adjust the command line (below the button) accordingly. <br />
<br />
The XDSCONV functionality requires a working CCP4 installation for conversion to MTZ files. Likewise, XDSSTAT (in the ''statistics'' tab) needs CCP4.<br />
<br />
Technically, the word "dependency" means that these scripts/programs should be in your $PATH - an 'alias' is often not good enough because the commands in the ''tools'' tab use <code>bash</code> as a shell, and that shell does not inherit the aliases from e.g. (t)csh.<br />
<br />
If you use the <code>get_folder.sh</code> script as explained in [[Installation]], most of these dependencies are checked, and binaries are downloaded.<br />
<br />
=== Installation ===<br />
<br />
The program can be downloaded, by academic users, as binary for Linux [https://{{SERVERNAME}}/pub/linux_bin/xdsgui 64bit] (compiled on RHEL7) and for Mac ([https://{{SERVERNAME}}/pub/mac_bin/xdsgui_mac_intel.dmg Intel] and [https://{{SERVERNAME}}/pub/mac_bin/xdsgui_mac_silicon.dmg Apple Silicon], respectively). <br />
<br />
The 2020 version is available in the same folders with name starting with xdsgui.2020 .<br />
<br />
Industrial users: pls contact me directly.<br />
<br />
The easiest way to install XDSGUI, and all XDSGUI-related programs is documented in [[Installation]].<br />
<br />
If you want to install manually, in case of Linux, after downloading the binary file, its name should be changed to "xdsgui" and then be made executable ("chmod a+x xdsgui"). The binary may then be copied into e.g. the directory /usr/local/bin by the administrator, or to the $HOME/bin directory by the user. Any other directory should be suitable as long as it is in your $PATH. In case of MacOS, the DMG file may be installed in the usual way, by double-clicking it and dragging the icon into the Applications folder. It is advantageous to place a symbolic link, like<br />
sudo ln -s /Applications/xdsgui.app/Contents/MacOS/xdsgui /usr/local/bin/xdsgui<br />
'''and to start the GUI from a terminal window, by typing xdsgui'''. In a similar way, XDS-viewer should be put into the $PATH under the name xds-viewer, e.g. using<br />
sudo ln -s /Applications/XDS-Viewer.app/Contents/MacOS/XDS-Viewer /usr/local/bin/xds-viewer<br />
<br />
==== Libraries and software that the program depends on ====<br />
<br />
Procedures for identifying and installing missing libraries are given in the [[Installation]] article.<br />
<br />
On the '''Mac''' (e.g. Yosemite) one needs the (free) [https://itunes.apple.com/us/app/xcode/id497799835?ls=1&mt=12 Xcode] command line tools installed.<br />
<br />
If on '''Linux''' you get an error message like<br />
xdsgui: error while loading shared libraries: libQtGui.so.4: cannot open shared object file: No such file or directory<br />
or similar for libQtCore.so.4 or libQtOpenGL.so.4 , you should install the Qt5 version which is now the default on Linux.<br />
<br />
== Known bugs, problems and workarounds ==<br />
# ''Question: the program prints'' <code> Object::connect: No such signal XdsconvTab::signalSetTabEnabled(QWidget*,bool) Object::connect: (sender name: 'xdsconv') Object::connect: (receiver name: 'tabWidget')</code> ''What's wrong?'' Answer: nothing is wrong. Just ignore this; it's a debugging output.<br />
# ''Question concerning TOOLS: "Show frame..." on Mac: it creates everything shown in the commandline but it seem to us that everything runs in the background. Therefore xds-viewer does not open anywhere as it is not seen. Also, it would be great if this image together with the predictions would be re-directed to the FRAME tab.'' <br> Answer: On Linux, the xds-viewer window is brought to the foreground automatically, whereas on the Mac this does not seem to happen. However, an icon for xds-viewer appears in the dock (on the right) and I can double-click it to see the xds-viewer window. I have no idea how to bring xds-viewer to the foreground automatically, and I need input from people who know Macs and tell me how to do it. The reason why we do not open automatically in the FRAME tab is that one can have several xds-viewer windows open at the same time, and compare the patterns. As a '''workaround''', you can manually open the resulting temp/FRAME_$X.cbf in the FRAME tab.<br />
# ''Another question concerning TOOLS: "Further analyses" on Mac: again pointless runs nicely but there is no output for the user.'' <br> Answer: Could it be that you started xdsgui by double-clicking its icon in the Finder? In that case, there is no output visible, because there is no console. Unfortunately, for all the Tools, the output is in the console window where xdsgui was started. Thus, you should really start xdsgui in a console window.<br />
# both generate_XDS.INP and [[XDS]] do not tolerate spaces ("blanks") in file/directory names. While frame names rarely have a space in them, directories might, e.g. if an external disk has the label "John's USB disk" then this would be mounted on Linux as /media/John's USB disk/ and that would result in a error message from generate_XDS.INP and/or XDS. The '''workaround''' is to use a symlink on a different hard disk. <br />
# ''Problem description: On the Mac, after loading frames, by clicking “generate XDS.INP”, the program gives some strange symbol “Ô in XDS.INP. And the more you click “save” button, the more “Ô appeared. This looks like <br>SPACE_GROUP_NUMBER=0 à ! 0 if unknown <br>UNIT_CELL_CONSTANTS= 70 80 90 90 90 90 à .''<br> The problem is due to the “Rich text” format in TextEdit when saving "generate_XDS.INP". It is solved by re-downloading the script, and changing format to Plain - everything is working now.<br />
# on a Mac, you may find a stream of the following error messages in the console window: <code>Jan 31 14:35:17 xdsgui[20939] <Error>: Error: this application, or a library it uses, has passed an invalid numeric value (NaN, or not-a-number) to CoreGraphics API and this value is being ignored. Please fix this problem. Jan 31 14:35:17 xdsgui[20939] <Error>: If you want to see the backtrace, please set CG_NUMERICS_SHOW_BACKTRACE environmental variable.</code> This sounds terrible, but is actually harmless. Since it is a message from Qt (which XDSGUI uses for graphics), ''it does not compromise the XDS data processing in any way''. If it bothers you, just suppress the printout of these messages, by <code>xdsgui 2>&1 | egrep -v 'CoreGraphics|CG_NUMERICS'</code><br />
# Frames from HDF5-files (*master.h5) are not being displayed: the symptom is that the frames appear to be empty/blank. This means you have not specified the correct "generic library" - see [[XDSGUI#Technical aspects of XDSGUI usage|Technical aspects of XDSGUI usage]]. The fix is: go to (upper left) "Menu"->"Settings"->insert the string "/usr/local/lib64/dectris-neggia.so" as "generic library", or try "/usr/local/lib64/durin-plugin.so" for DIAMOND data. Ask the system administrator for the exact path! If none of these works, leave "generic library" empty and install <code>H5ToXds</code> or <code>hdf2mini-cbf</code> as explained above.<br />
<br />
If you find a bug, please send email to Kay dot Diederichs at uni-konstanz dot de , with enough information/data to reproduce the bug ("it does not work" is not enough!).<br />
<br />
== Limitations ==<br />
<br />
* The program depends on [[generate_XDS.INP]] to interpret the header of the frames, so is currently limited to Dectris (Pilatus, Eiger), ADSC (Quantum), Rigaku (several types), MAR (CCD and image plate) detectors, and the Bruker PHOTON II. Other detectors need some values to be manually filled into XDS.INP - the relevant places are marked with XXX. These are detector properties (type, pixel size and number, min and max counts in a pixel), and experimental parameters like ROTATION_AXIS, OSCILLATION_RANGE, X-RAY_WAVELENGTH, DETECTOR_DISTANCE, and XORG, YORG. For fine-tuning of detector parameters, see the [http://xds.mpimf-heidelberg.mpg.de/html_doc/xds_prepare.html detector-specific templates].<br />
* The display of large frames in the FRAME tab may be slow over the network.<br />
* The green INCLUDE_RESOLUTION and red semi-transparent EXCLUDE_RESOLUTION_RANGE circles in the Frame tab as well as all resolution values in the Frame and IDXREF tabs are calculated from values in XDS.INP (rather than from the refined values in XPARM.XDS, which XDS uses). For the (curved) Pilatus 12M, the calculations in XDSGUI do not give the correct results.<br />
* The path (e.g. /usr/local/lib64/dectris-neggia.so) to the <code>dectris-neggia</code> library (available from Dectris) or the <code>durin-plugin</code> library (download from Diamond Light Source, DLS) should be entered into the "generic frame library" entry, in Menu->Settings, to enable visualization of raw data from Eiger detectors, but this mechanism may not work properly. Therefore, <code>H5ToXds</code> or (better because maintained by GlobalPhasing)<code>hdf2mini-cbf</code> may be installed as explained above.<br />
<br />
== News ==<br />
update June 19, 2013: Fixes for TRUSTED_REGION on Pilatus, and for XDSCONV tab (thanks Folmer!).<br />
<br />
update July 5, 2013: INTEGRATE plot showing crystal rotation; several bugfixes. Commandline name is now xdsgui.<br />
<br />
update November 26, 2013: new XSCALE tab (rudimentary at present). PDF and PNG versions of all plots can be produced by right mouse click (PDF file lets you choose the output file name with a filesystem browser; PNG file is simply written as "output.png" to the current directory. The latter "feature" will be changed to also use a filesystem browser soon). Many bugfixes.<br />
<br />

<br />
This article has some little script snippets that should ease the installation of XDS and related programs like ([[XDS-viewer]], [[xdsstat]], [[XDSGUI|xdsgui]]). It is assumed that binaries (or links to binaries) should go to /usr/local/bin . This means that you should do this as the administrator (root), or have sudo rights (Mac, and some Linux distros).<br />
<br />
<br />
== Linux ==<br />
'''Log in as root''' - we need write permission for /usr/local/bin .<br />
<br />
=== [[XDS]] package ===<br />
If you are an academic user, as root (on Ubuntu, use "sudo -i" to become root)<br />
<pre><br />
cd /usr/local/bin<br />
wget -O- https://xds.mr.mpg.de/XDS-INTEL64_Linux_x86_64.tar.gz | tar xzvf -<br />
ln -sf XDS-INTEL64_Linux_x86_64/* .<br />
</pre><br />
In case the above website is unavailable, there is a [https://{{SERVERNAME}}/pub/xds backup site].<br />
<br />
If you want to process data from the [[Eiger]] detector: see below for plugins that allow XDS to read the .h5 files. Similarly for gzip-ed CBF files as mostly collected at EMBL Hamburg.<br />
<br />
=== other programs: [[XDS-Viewer]], [[XDSSTAT]], [[XDSCC12]], [[XDSGUI]], [[XSCALE_ISOCLUSTER]], [[spot2pdb]], [[generate_XDS.INP]] ===<br />
... can be downloaded from https://{{SERVERNAME}}/pub/linux_bin/ . A simple way to obtain them is to create an empty folder, "cd" to that folder and then<br />
wget -N https://{{SERVERNAME}}/pub/linux_bin/get_folder.sh<br />
chmod +x get_folder.sh<br />
./get_folder.sh<br />
You may repeat this every now and then to update the programs.<br />
<br />
As root, the script copies the programs into /usr/local/bin/linux_bin, and links them to /usr/local/bin. As a normal user, they are downloaded to $HOME/bin/linux_bin, and linked to your $HOME/bin. In the latter case, make sure that $HOME/bin is in your $PATH.<br />
<br />
=== tools and helper programs for [[generate_XDS.INP]] and [[XDSGUI]], and libraries ===<br />
* check and installation of Unix tools for [[generate_XDS.INP]] is shown at [[Generate_XDS.INP#Dependencies]]<br />
* helper programs for [[XDSGUI]] are listed and discussed at [[XDSGUI#Dependencies]]. Nota bene: XDSGUI needs [[generate_XDS.INP]] unless you already have a working XDS.INP. <br />
<br />
Since XDSGUI depends on graphics packages that may need to be installed, you can check the xdsgui binary with<br />
ldd `which xdsgui` | grep found<br />
and that should show you the libraries it didn't find. Your friendly system administrator knows the specific commands to install those libraries.<br />
<br />
N.B. this may list libpng15.so for the latest XDSGUI (compiled May 2023), but you can ignore that! <br />
<br />
For RedHat-type distributions, that would typically be e.g. <br />
yum provides libXfixes.so.3<br />
the output of which will tell you that this is in the libXfixes RPM. <br />
<br />
If in the case of Ubuntu you don't know the name of the package that provides a certain library, the <br />
sudo apt-file search <name-of-library> <br />
command should find it for you (where <code><name-of-library></code> could e.g. be <code>libGLU.so.1</code>). This needs a one-time installation by<br />
sudo apt install apt-file<br />
sudo apt-file update<br />
<br />
Versions of XDSGUI compiled before 2021: Ubuntu 20.04: If the Qt5 libraries are missing, use <code>sudo apt install libqt5gui5 libqt5printsupport5 libqt5opengl5</code>. On CentOS7, this would be <code>yum -y install qt5-qtbase-gui qt5-qtbase</code> .<br />
<br />
On Ubuntu, latest XDSGUI may require <code>sudo apt install libxcb-xinerama0</code><br />
<br />
<code>xxdiff</code> is likely available for your distribution - google for it, or try e.g.<br />
yum -y install xxdiff<br />
on RHEL6/CentOS6/SL6 systems, or<br />
apt install xxdiff<br />
on Ubuntu. If Ubuntu 20.04 doesn't find it, use the latest from http://archive.ubuntu.com/ubuntu/pool/universe/x/xxdiff/<br />
<br />
An <code>xxdiff</code> binary that runs on CentOS7 (RHEL7, SL7) is provided by the <code>get_folder.sh</code> script.<br />
<br />
Alternatively, tkdiff may be installed, or other graphical comparison programs, like meld or kdiff3. vimdiff is also nice, and probably already installed.<br />
<br />
For [[Eiger]] data processing, a h5dump binary (version 1.10 req'd for HDF5 data from DLS) and <code>H5ToXDS</code> is installed by the <code>get_folder.sh</code> script into /usr/local/bin. If the script is not used, <code>H5ToXDS</code> should be installed as [[Eiger|explained]], and <code>h5dump</code> should be installed by e.g. <code>yum -y install hdf5</code> (Ubuntu: <code>apt install hdf5-tools</code>) - but make sure that h5dump is version 1.10 or higher when processing HDF5 data from DLS. <br />
<br />
The LIB= feature for HDF5 files requires either the [https://www.dectris.com/company/news/newsroom/news-details/process-eiger-data-with-xds-fast Neggia] library (does not work for HDF5 data from DLS) or the [https://github.com/DiamondLightSource/durin Durin plugin]. These may be installed through the <code>get_folder.sh</code> script, in <code>/usr/local/lib64</code>. For using LIB= with .gz files, there is the xds-zcbf plugin. All plugins can also be found in [https://{{SERVERNAME}}/pub/linux_bin the Linux installation directory.]<br />
<br />
== macOS ==<br />
<br />
Become familiar with the concept and ways to run commands as "root" (administrator) - google "mac osx become root". Installation tasks that are run in a Terminal window require root privileges if the programs and their links are written to /usr/local/bin. <br />
<br />
Therefore, if /usr/local/bin does not yet exist, prepare the following steps by opening the Terminal window, and then<br />
sudo mkdir /usr/local/bin<br />
<br />
As an alternative that does not require root for installation, one may create a directory $HOME/bin and use that for the programs and links. Also, this requires modification of the $PATH, by a one-time <br />
mkdir $HOME/bin<br />
echo 'export PATH=$PATH:$HOME/bin' >> ~/.zprofile<br />
<br />
=== [[XDS]] package for Intel Macs ===<br />
If you are an academic user,<br />
<br />
# obtain root privileges (it will ask for your password):<br />
sudo su<br />
cd /usr/local/bin<br />
curl -L -o - https://xds.mr.mpg.de/XDS-OSX_64.tar.gz | tar xzvf -<br />
ln -sf XDS-OSX_64/* .<br />
# release root permissions:<br />
exit<br />
(If you don't have root privileges and run in $HOME/bin, only the curl and ln commands have to be run)<br />
Starting with macOS Catalina, you may also need<br />
sudo xattr -dr XDS-OSX_64/*<br />
if you get a security error popup (google "xattr com.apple.quarantine catalina").<br />
<br />
Then make sure that the binaries are in the search path for executables, as also explained in https://xds.mr.mpg.de/html_doc/downloading.html .<br />
<br />
If you want to process .h5 files written by Eiger detectors on a Mac with Intel CPU, use the [https://{{SERVERNAME}}/pub/mac_bin/durin-plugin.so Durin plugin for Intel Mac processors] (source code [https://github.com/DiamondLightSource/durin available]) or the [https://{{SERVERNAME}}/pub/mac_bin/dectris-neggia.so Dectris-Neggia plugin for Intel Mac processors] (source code [https://github.com/dectris/neggia available]). The latter may be faster, but does not work on data collected at Diamond Light Source. The former should in principle work for all HDF5 data. See [[Installation#other_programs:_XDS-viewer,_XDSSTAT,_XDSCC12,_XDSGUI,_XSCALE_ISOCLUSTER,_generate_XDS.INP|below]] for installation of these .so files.<br />
<br />
If you want to process *.cbf.gz files on a Mac with Intel CPU, you may get faster processing with the [https://{{SERVERNAME}}/pub/mac_bin/xds-zcbf.so xds-zcbf plugin for Intel Mac processors] ([https://git.embl.de/nikolova/xds-zcbf source code]).<br />
<br />
See [[Installation#other_programs:_XDS-viewer,_XDSSTAT,_XDSCC12,_XDSGUI,_XSCALE_ISOCLUSTER,_generate_XDS.INP|below]] for installation of these .so files.<br />
<br />
==== XDS package for Macs with Apple M processors ====<br />
<br />
The Intel Mac XDS programs also work on the Apple Silicon machines, but the plugin libraries (see below) for e.g. reading data from Eiger detectors don't, and the native binaries are faster.<br />
<br />
Thus, change the above <code>curl</code> and <code>ln</code> commands to<br />
# become root (it will ask for your password):<br />
sudo su<br />
cd /usr/local/bin<br />
curl -L -o - https://xds.mr.mpg.de/XDS-Apple_M1.tar.gz | tar xzvf -<br />
ln -sf XDS-Apple_M1/* .<br />
# release root permissions:<br />
exit<br />
<br />
If you want to process .h5 files written by Eiger detectors, use the [https://{{SERVERNAME}}/pub/mac_bin/durin-plugin-Apple-arm64.so Durin plugin for Apple ARM64 processors] (source code [https://github.com/DiamondLightSource/durin available]) or the [https://{{SERVERNAME}}/pub/mac_bin/dectris-neggia-Apple-arm64.so Dectris-Neggia plugin for Apple ARM64 processors] (source code [https://github.com/dectris/neggia available]). The latter may be faster, but does not work on data collected at Diamond Light Source. The former should in principle work for all HDF5 data. <br />
<br />
If you want to process *.cbf.gz files, you may get faster processing with the [https://{{SERVERNAME}}/pub/mac_bin/xds-zcbf-Apple-arm64.so xds-zcbf plugin for Apple ARM64 processors] ([https://git.embl.de/nikolova/xds-zcbf source code]).<br />
<br />
See [[Installation#other_programs:_XDS-viewer,_XDSSTAT,_XDSCC12,_XDSGUI,_XSCALE_ISOCLUSTER,_generate_XDS.INP|below]] for installation of these .so files.<br />
<br />
=== Prerequisites (Xcode, CCP4) for [[generate_XDS.INP]], [[XDSGUI]] and other programs ===<br />
[[generate_XDS.INP]] requires the [https://developer.apple.com/download/more/ Xcode command line tools] to be installed (free of charge): open a Terminal window, and enter <code>sudo xcode-select --install</code> (the download has a size of about 750MB; the downloader is much too pessimistic about the time it takes).<br />
<br />
Although CCP4 is not required by XDS itself, some of the programs (XDSSTAT, and MTZ file creation in XDSCONV, POINTLESS and COOT) use CCP4 tools or libraries. Therefore, CCP4 should be installed. Open a Terminal and check the existence of the file .zprofile , and its content:<pre><br />
kay@Kays-MacBook-Air-2018 ~ % ls -l .zprofile<br />
-rw-r--r-- 1 kay staff 107 7 Mär 09:41 .zprofile<br />
kay@Kays-MacBook-Air-2018 ~ % cat .zprofile<br />
source $HOME/.profile<br />
# Added by CCP4 package manager:<br />
. '/Applications/ccp4-7.1/bin/ccp4.setup-sh'<br />
</pre>If the file does not exist, create it - the easiest way is:<br />
<pre><br />
echo . /Applications/ccp4-7.1/bin/ccp4.setup-sh >> $HOME/.zprofile<br />
# or<br />
echo . /Applications/ccp4-8.0/bin/ccp4.setup-sh >> $HOME/.zprofile<br />
# depending on which CCP4 version you have installed<br />
</pre>The <code>get_folder.sh</code> script (below) checks the CCP4 setup, and creates the necessary files if needed.<br />
<br />
Only Terminal windows that are opened afterwards will have access to the CCP4 programs!<br />
<br />
=== other programs: [[XDS-viewer]], [[XDSSTAT]], [[XDSCC12]], [[XDSGUI]], [[XSCALE_ISOCLUSTER]], [[generate_XDS.INP]] ===<br />
... can be downloaded from https://{{SERVERNAME}}/pub/mac_bin/ . A simple way to obtain them is is to open a Terminal, and type:<br />
sudo su<br />
which asks for the password and gives you administrator permissions. Then,<br />
# any folder would do; here we use /usr/local/bin/mac_bin<br />
mkdir -p /usr/local/bin/mac_bin<br />
cd /usr/local/bin/mac_bin<br />
curl -O -R https://{{SERVERNAME}}/pub/mac_bin/get_folder.sh<br />
chmod +x get_folder.sh<br />
./get_folder.sh<br />
Release root privileges:<br />
exit<br />
If you want to update the programs some time later, just run these commands again.<br />
<br />
In order to enable [[Eiger]] data processing, the <code>get_folder.sh</code> script <br />
# copies Dectris' Neggia library and DLS's Durin library into <code>/usr/local/lib64</code> . NOTE (since the script does not yet handle this automatically) that the names of the native libraries for the Apple Silicon Macs ends with *-Apple-arm64.so and you can either rename them or use that name in the LIB= line of XDS.INP; and you should also install the xdsgui_mac_silicon.dmg since that needs these plugin libraries in Menu/Preferences/Paths/generic library .<br />
# copies [https://www.globalphasing.com GlobalPhasing's] <code>hdf2mini-cbf</code> into <code>/usr/local/bin</code>, but under the name <code>H5ToXds</code> (consider getting a [https://www.globalphasing.com/autoproc/ autoPROC] license!)<br />
# copies <code>h5dump</code> [https://support.hdfgroup.org/ftp/HDF5/releases/hdf5-1.12/hdf5-1.12.1/bin/unix/hdf5-1.12.1-Std-macos11_64-clang.tar.gz] into <code>/usr/local/bin</code><br />
<br />
A [https://{{SERVERNAME}}/pub/mac_bin/XDS-Viewer-macOS10.13.dmg 10.13] Qt5 version of XDS-viewer (compiled by T. Hauß) works on macOS Catalina, and is installed by <code>get_folder.sh</code>. Older Macs need [https://{{SERVERNAME}}/pub/mac_bin/XDS-Viewer-0.6.dmg this version]; newer macOS should install [https://{{SERVERNAME}}/pub/mac_bin/XDS-Viewer-macOS10.15.dmg 10.15]. <br />
<br />
For XDSGUI, you have a choice between the version for Intel Macs and that for Silicon Macs. Both do work on Silicon Macs, except for the plugin libraries - for these, the correct version (ending with -Apple-arm64.so) must be used together with xdsgui_mac_silicon. <br />
<br />
Lastly, it is useful (for e.g. XDSGUI) to install <code>xxdiff</code> . This used to be available from http://furius.ca/downloads/xxdiff/releases/macosx/ , but is also [https://{{SERVERNAME}}/pub/mac_bin/xxdiff-4.0b1.osx.dmg here]. I had to go to System Preferences > Security & Privacy > Privacy and add <code>xxdiff</code> to the programs with full disk access.<br />
<br />
=== Troubleshooting ===<br />
<br />
If any of the commands<br />
<pre><br />
ls -l /usr/local/bin/generate_XDS.INP<br />
ls -l /usr/local/bin/xdsgui<br />
ls -l /usr/local/bin/xds-viewer<br />
# in the same way, check the other programs that should be used<br />
</pre> <br />
returns a message like <code>file or directory not found</code> then this means that you do not have the symlink. But even if these commands do not return errors, you should also check the targets of the symlink, as shown in the output of the <code>ls -l</code> commands.<br />
Again, these commands should not return an error message. If they do, the programs are not installed in the location where the symlink points to. You'll have to install the programs properly (in /Applications) and make the symlink point to the correct location.<br />
<br />
A quick way is also<br />
which generate_XDS.INP xdsgui xds xds-viewer xdsstat xdscc12<br />
and this should return a line for each of the programs asked for.<br />
<br />
== Windows ==<br />
<br />
The programs of the [[XDS]] package as well as [[XDSGUI]], [[XDSSTAT]], [[XDSCC12]] and so on may be run on 64bit Windows 10 within the [https://docs.microsoft.com/windows/wsl/install-win10 Linux Subsystem for Windows] (WSL, or preferably WSL2). This (easily!) installs e.g. an [https://ubuntu.com/wsl Ubuntu] environment, which supports the apt package manager, so in principle any software available for Ubuntu may be installed (or other distros, see [https://blogs.msdn.microsoft.com/commandline/2017/05/11/new-distros-coming-to-bashwsl-via-windows-store/]).<br />
<br />
A lot of technical detail is at [https://docs.microsoft.com/en-us/windows/wsl/compare-versions] .<br />
<br />
CCP4 documents use of WSL-1 ; see info at http://www.ccp4.ac.uk/download/#os=wsl .<br />
<br />
Graphical Linux programs require installation of a X server like [https://sourceforge.net/projects/xming/files/latest/download Xming] or [https://sourceforge.net/projects/vcxsrv VcXsvr] or [https://mobaxterm.mobatek.net/ Mobaxterm] on the Windows host. There are helpful writeups (e.g. [https://wiki.ubuntu.com/WSL#Running_Graphical_Applications] and [http://wsl-guide.org/en/latest/]). VcXsrc seems to have a problem with coot for some people (see [https://www.jiscmail.ac.uk/cgi-bin/wa-jisc.exe?A2=COOT;6ef4a967.2011 WSL2 installation] and responses). To use the X server with WSL, one has to say in the shell window<br />
export DISPLAY=:0<br />
before running the program. Running [[XDSGUI]] under WSL's Ubuntu 20.04 may require installation of a few packages with e.g.<br />
sudo apt-get install libgomp1 libqtgui4 binutils<br />
(see [[XDSGUI#Libraries_and_software_that_the_program_depends_on|XDSGUI]] and above). If required, also install python and hdf5-tools.<br />
<br />
XDSSTAT and the conversion to MTZ files by XDSCONV require a CCP4 installation accessible by WSL. In principle, CCP4 may be installed within WSL (have not tested this), or on the Windows host.<br />
<br />

<br />
A detailed [https://{{SERVERNAME}}/pub/xds%20%20prog%20installation%20in%20WSL%20(Lata%20Panicker).pdf writeup for Ubuntu 20.04 LTS] was provided by Dr Lata Panicker, SO(G), BARC, India.<br />
<br />
Update September 2021: With the current version of Windows 10 and WSL, the Qt5 binary of XDSGUI does not seem to allow editing in the XDS.INP tab. If this happens, either use an external editor or use xdsgui.qt4. In the latter case, you may have to install Qt4 libraries.<br />
<br />
=== WSL2 ===<br />
<br />
CCP4 7.1 including coot-0.9.5 works in a Ubuntu 20.04 LTS machine under WSL2 on Windows 10 version 20H2, and newer. <br />
<br />
[https://docs.microsoft.com/windows/wsl/install-win10 After installation of WSL2], I installed [https://mobaxterm.mobatek.net/ MobaXterm] as the Xserver. When the Windows firewall asked whether it should allow MobaXterm communication, I answered "yes" for both private and public networks.<br />
<br />
If you want to install CCP4 as a regular user, you need (as this is Linux! And replace MYWSLNAME with your WSL user name):<br />
sudo mkdir /opt/xtal<br />
sudo chown MYWSLNAME /opt/xtal<br />
<br />
A few libraries are needed before CCP4 installation (tcsh is needed by CCP4; most of the others are graphics libraries; binutils provides <code>strings</code>):<br />
sudo apt install tcsh libqt5opengl5 libqt5printsupport5 libqt5gui5 libxcb-render0 libxcb-shm0 libglu1-mesa libgomp1 binutils<br />
When installing CCP4, let it "modify command line environment" for you (on one of the very first screens of the installation GUI). If you forgot this, insert a line into your ~/.bashrc :<br />
source /opt/xtal/ccp4-7.1/bin/ccp4.setup-sh <br />
afterwards (this is not WSL specific, but is just Linux). I created a file in the Windows filesystem (replace MYUSERNAME with your Windows user name):<br />
cd /mnt/c/Users/MYUSERNAME/<br />
echo "[wsl2]" > .wslconfig<br />
echo "kernelCommandLine = vsyscall=emulate" >> .wslconfig<br />
to make the shelx* programs work (see https://github.com/microsoft/WSL/issues/4694 ), and to make "vsyscall=emulate" appear in /proc/cmdline. After creating the file, WSL2 must be restarted with "wsl.exe --shutdown" (or the machine booted).<br />
<br />
Performance of coot is good enough for occasional work. XDSGUI and multi-threaded XDS work as expected. For reading .h5 files, the NEGGIA plugin works correctly, but the DURIN plugin currently crashes (a [https://github.com/DiamondLightSource/durin/issues/22 bug] has been reported).<br />
<br />
<br />
Update 2022: Windows 11 supports WSL2 even better, and does not need installation of X-server. https://ubuntu.com/tutorials/install-ubuntu-on-wsl2-on-windows-11-with-gui-support#5-install-and-use-a-gui-package<br />

== What is XDS, and how to obtain it? ==<br />
XDS is a program package written for the "reduction" of 2-dimensional data images ("frames") obtained from crystals irradiated with monochromatic X-rays. The package mainly consists of the programs [[XDS]] (which processes a single dataset), [[XSCALE]] (for scaling of several datasets) , and [[XDSCONV]] (for conversion of a reflection output file to other formats). Additional auxiliary programs are [[cellparm]], [[2cbf]] and [[merge2cbf]]. [[XDS-viewer]], for visualizing frames, can be downloaded separately (see [[Installation]]).<br />
<br />
The author of the program package is Wolfgang Kabsch (Wolfgang dot Kabsch at mpimf-heidelberg dot mpg dot de); since 2007 I contribute code, handle and fix bugs and teach XDS usage. <br />
<br />
The program is free for academic use, and can be downloaded from https://xds.mr.mpg.de/html_doc/XDS.html (if the download from that site fails, there's a copy at https://{{SERVERNAME}}/xds ).<br />
<br />
Documentation is at http://xds.mr.mpg.de/html_doc/XDS.html ; possibly old documentation is [https://{{SERVERNAME}}/pub/xds/XDS_html_doc/index.html here].<br />
<br />
An open-source viewer [[XDS-Viewer]] is [http://xds-viewer.sourceforge.net available] for visualization of the control images written by [[XDS]] (and [[XSCALE]]). E.g. [[Adxv]] can also visualize XDS output files.<br />
<br />
There is another program available, which serves to produce additional output of tables and plots. This is not part of the official XDS package; its name is [[XDSSTAT]] (written and distributed by Kay Diederichs). Yet another program that produces frame-wise (for XDS_ASCII.HKL) or dataset-wise (for XSCALE.HKL) CC<sub>1/2</sub> statistics is [[XDSCC12]]. <br />
<br />
[[XDSGUI]], a graphical user interface, serves to help using XDS.<br />

== Purpose of the Wiki ==<br />
The purpose of this Wiki is to provide an accurate resource for XDS users, and to provide explanations and hints for the successful use of XDS. I (Kay Diederichs) try to keep the Wiki up-to-date with XDS versions and insights. I collect [[Tips and Tricks]] for XDS usage, explanations of its output, and recommendations for the parameters in [[XDS.INP]] (if it appears useful to deviate from their defaults).<br />
<br />
To see what's there already, go to [[Special:Allpages|List of all pages]]. A good starting point is the article about [[XDS.INP]] where the keywords and parameters for running XDS are described. There is also a [[wishlist]], and [[Known Bugs]], and [[Quality Control]] (under construction).<br />
<br />
== Contributing to the Wiki ==<br />
* The MediaWiki software used here works in the same way as the well-known Wikipedia. This means that anyone can read articles, but for editing existing pages, and creating new ones (this happens automatically when you click on a [[red link]]), you need a [[Creating an account|userid and password]].<br />
* Short introduction to [[creating an article]]<br />
<br />

== Providing access to the website and creation of log files ==<br />
<br />
Every time a user accesses a University of Konstanz web page, file or other resource, the following data related to this process is stored in a log file:<br />
<br />
date and time of the request<br />
address and file size (in bytes) of the resource requested and/or accessed<br />
server response (HTTP status code, e.g. “file sent”, “file not found”, etc.)<br />
connection information from the browser and operating system used, if available<br />
referrer website visited prior to the university web page as well as the search terms entered, if available<br />
The last byte of the IP address is removed to anonymise the log files. As a result, it is no longer possible to associate the collected data with a particular person.<br />
<br />
The logged information is used to identify, isolate and fix disruptions or errors in the systems needed to operate the University of Konstanz web pages. These may also include disruptions or errors that lead to the restricted availability of information and communication services or allow unauthorised access to the systems.<br />
<br />
The anonymised information is also used for statistical purposes in order to continually improve the quality of the web services provided.<br />
<br />
<br />
== Using cookies ==<br />
<br />
When a page is visited, the browser will save a so-called “session cookie” to the end device in use. The cookie will be deleted as soon as the browser is closed. The “session cookies” do not contain personal information. It is not intended nor possible to use the session ID to identify a user. The temporary logging of these cookies can be disabled by changing the appropriate settings of the internet browser. This does not affect the access or use of the page, but disabling cookies may increase the server’s response time slightly.<br />
<br />
This does not apply to session cookies saved in connection with a one-time authentication process required to access protected areas of the website. The purpose here is to recognise multiple related requests from the same user, which preserves the user's authentification status while using the website. Blocking these cookies can impair access to and utilisation of the website.<br />
<br />
<br />
== Forms ==<br />
<br />
Description and scope of the processing of data<br />
<br />
Using particular services such as registering for events or filling out contact forms may require collecting, processing, and using personal information. The same applies to personal data transmitted to the email address provided on the respective website (as an alternative to the online form). Information about the legal basis, the purpose of processing and use of the data as well as deletion deadlines is provided on the form pages.<br />
<br />
Information about the data entered by the users themselves, the user's browser as well as the date, time and duration of the entry is saved (spam protection).<br />
<br />
<br />
== Web analysis using awstats==<br />
<br />
We use the open source software tool awstats to analyse our users’ browsing behaviour. The software saves a cookie to the user’s computer (for information on cookies, please see above). When individual university web pages are accessed, the following information is stored:<br />
<br />
(1) the first three bytes of the IP address of the user’s system<br />
<br />
(2) the web page accessed<br />
<br />
(3) the referrer website that the user accessed before visiting the university website<br />
<br />
(4) the sub-pages accessed<br />
<br />
(5) the duration of the user’s visit to the web page<br />
<br />
(6) how often the user accesses the web page<br />
<br />
(7) browser<br />
<br />
(8) browser recognition<br />
<br />
(9) resolution<br />
<br />
(10) the user’s device type (smartphone, tablet, etc.)<br />
<br />
The software runs exclusively on our servers. User data is only saved to our servers. It is not passed on to third parties.<br />
<br />
The software has been configured to mask the last byte of the IP address (e.g.: 192.168.134.xxx). That way, it is impossible to associate the IP address with the device used to access the website.<br />
<br />
You can deactivate or restrict cookies by changing the settings of your internet browser. Saved cookies can be deleted at any time, even automatically, if you wish. If you disable cookies for our website, you may experience difficulties when accessing some if its functions.<br />
<br />
<br />
== Rights of the parties involved ==<br />
<br />
In accordance with § 15 GDPR, you have the right to request information from the University of Konstanz about any data it saves that is related to your person and/or to have incorrect data corrected as per § 16 GDPR.<br />
<br />
You also have the right to demand that your data be deleted (§ 17 GDPR) or that the processing and use thereof be restricted (§ 18 GDPR), as well as to object to the processing and use of your data (§ 21 GDPR).<br />
<br />
You can withdraw your consent regarding the processing and use of your data at any time. The fact that all data processed between the point in time that consent was given and it being withdrawn was processed lawfully remains untouched.<br />
<br />
To better understand and exercise your rights, please contact our data protection officer by emailing datenschutzbeauftragter@uni-konstanz.de.<br />
<br />
You also have the right to file a complaint with the regulating authority if you believe that the processing and use of your personal data is in violation of the law (§ 77 GDPR). The responsible contact person at the regulating authority is the Landesbeauftragter für den Datenschutz und die Informationsfreiheit Baden-Württemberg (state commissioner for data protection and the freedom of information in Baden-Württemberg) (https://www.baden-wuerttemberg.datenschutz.de).</div>3ND03Phttps://wiki.uni-konstanz.de/xds/index.php?title=Imprint&diff=4362Imprint2021-12-10T13:58:47Z<p>3ND03P: </p>

== Providing access to the website and creation of log files ==<br />
<br />
Every time a user accesses a University of Konstanz web page, file or other resource, the following data related to this process is stored in a log file:<br />
<br />
date and time of the request<br />
address and file size (in bytes) of the resource requested and/or accessed<br />
server response (HTTP status code, e.g.
<br />
The logged information is used to identify, isolate and fix disruptions or errors in the systems needed to operate the University of Konstanz web pages. These may also include disruptions or errors that lead to the restricted availability of information and communication services or allow unauthorised access to the systems.<br />
<br />
The anonymised information is also used for statistical purposes in order to continually improve the quality of the web services provided.<br />
<br />
<br />
== Using cookies ==<br />
<br />
<br />
This does not apply to session cookies saved in connection with a one-time authentication process required to access protected areas of the website. The purpose here is to recognise multiple related requests from the same user, which preserves the user's authentification status while using the website. Blocking these cookies can impair access to and utilisation of the website.<br />
<br />
<br />
== Forms ==<br />
<br />
Description and scope of the processing of data<br />
<br />
<br />
Information about the data entered by the users themselves, the user's browser as well as the date, time and duration of the entry is saved (spam protection).<br />
<br />
<br />
== Web analysis using awstats==<br />
<br />
We use the open source software tool awstats to analyse our users’ browsing behaviour. The software saves a cookie to the user’s computer (for information on cookies, please see above). When individual university web pages are accessed, the following information is stored:<br />
<br />
(1) the first three bytes of the IP address of the user’s system<br />
<br />
(2) the web page accessed<br />
<br />
(3) the referrer website that the user accessed before visiting the university website<br />
<br />
(4) the sub-pages accessed<br />
<br />
(5) the duration of the user’s visit to the web page<br />
<br />
(6) how often the user accesses the web page<br />
<br />
(7) browser<br />
<br />
(8) browser recognition<br />
<br />
(9) resolution<br />
<br />
(10) the user’s device type (smartphone, tablet, etc.)<br />
<br />
The software runs exclusively on our servers. User data is only saved to our servers. It is not passed on to third parties.<br />
<br />
The software has been configured to mask the last byte of the IP address (e.g.: 192.168.134.xxx). That way, it is impossible to associate the IP address with the device used to access the website.<br />
<br />
You can deactivate or restrict cookies by changing the settings of your internet browser. Saved cookies can be deleted at any time, even automatically, if you wish. If you disable cookies for our website, you may experience difficulties when accessing some if its functions.<br />
<br />
<br />
== Rights of the parties involved ==<br />
<br />
In accordance with § 15 GDPR, you have the right to request information from the University of Konstanz about any data it saves that is related to your person and/or to have incorrect data corrected as per § 16 GDPR.<br />
<br />
You also have the right to demand that your data be deleted (§ 17 GDPR) or that the processing and use thereof be restricted (§ 18 GDPR), as well as to object to the processing and use of your data (§ 21 GDPR).<br />
<br />
You can withdraw your consent regarding the processing and use of your data at any time. The fact that all data processed between the point in time that consent was given and it being withdrawn was processed lawfully remains untouched.<br />
<br />
To better understand and exercise your rights, please contact our data protection officer by emailing datenschutzbeauftragter@uni-konstanz.de.<br />
<br />
You also have the right to file a complaint with the regulating authority if you believe that the processing and use of your personal data is in violation of the law (§ 77 GDPR). The responsible contact person at the regulating authority is the Landesbeauftragter für den Datenschutz und die Informationsfreiheit Baden-Württemberg (state commissioner for data protection and the freedom of information in Baden-Württemberg) (https://www.baden-wuerttemberg.datenschutz.de).</div>3ND03Phttps://wiki.uni-konstanz.de/xds/index.php?title=XDSwiki:Privacy_policy&diff=3773XDSwiki:Privacy policy2018-05-30T17:33:11Z<p>3ND03P: /* Providing access to the website and creation of log files */</p>

<br />
This does not apply to session cookies saved in connection with a one-time authentication process required to access protected areas of the website. The purpose here is to recognise multiple related requests from the same user, which preserves the user's authentification status while using the website. Blocking these cookies can impair access to and utilisation of the website.<br />
<br />
<br />
== Forms ==<br />
<br />
Description and scope of the processing of data<br />
<br />
<br />
Information about the data entered by the users themselves, the user's browser as well as the date, time and duration of the entry is saved (spam protection).<br />
<br />
<br />
== Web analysis using awstats==<br />
<br />
We use the open source software tool [https://awstats.sourceforge.io/ awstats] to analyse our users’ browsing behaviour. The software saves a cookie to the user’s computer (for information on cookies, please see above). When individual university web pages are accessed, the following information is stored:<br />
<br />
(1) the first three bytes of the IP address of the user’s system<br />
<br />
(2) the web page accessed<br />
<br />
(3) the referrer website that the user accessed before visiting the university website<br />
<br />
(4) the sub-pages accessed<br />
<br />
(5) the duration of the user’s visit to the web page<br />
<br />
(6) how often the user accesses the web page<br />
<br />
(7) browser<br />
<br />
(8) browser recognition<br />
<br />
(9) resolution<br />
<br />
(10) the user’s device type (smartphone, tablet, etc.)<br />
<br />
The software runs exclusively on our servers. User data is only saved to our servers. It is not passed on to third parties.<br />
<br />
The software has been configured to mask the last byte of the IP address (e.g.: 192.168.134.xxx). That way, it is impossible to associate the IP address with the device used to access the website.<br />
<br />
You can deactivate or restrict cookies by changing the settings of your internet browser. Saved cookies can be deleted at any time, even automatically, if you wish. If you disable cookies for our website, you may experience difficulties when accessing some if its functions.<br />
<br />
== Rights of the parties involved ==<br />
<br />
In accordance with § 15 GDPR, you have the right to request information from the University of Konstanz about any data it saves that is related to your person and/or to have incorrect data corrected as per § 16 GDPR.<br />
<br />
You also have the right to demand that your data be deleted (§ 17 GDPR) or that the processing and use thereof be restricted (§ 18 GDPR), as well as to object to the processing and use of your data (§ 21 GDPR).<br />
<br />
If you raise an objection while in a contractual relationship with the university, it may no longer be possible to fulfil the contract.<br />
<br />
You can withdraw your consent regarding the processing and use of your data at any time. The fact that all data processed between the point in time that consent was given and it being withdrawn was processed lawfully remains untouched.<br />
<br />
To better understand and exercise your rights, please contact our data protection officer by emailing datenschutzbeauftragter@uni-konstanz.de.<br />
<br />
You also have the right to file a complaint with the regulating authority if you believe that the processing and use of your personal data is in violation of the law (§ 77 GDPR). The responsible contact person at the regulating authority is the Landesbeauftragter für den Datenschutz und die Informationsfreiheit Baden-Württemberg (state commissioner for data protection and the freedom of information in Baden-Württemberg) (https://www.baden-wuerttemberg.datenschutz.de).</div>3ND03Phttps://wiki.uni-konstanz.de/xds/index.php?title=XDSwiki:Privacy_policy&diff=3770XDSwiki:Privacy policy2018-05-30T17:27:38Z<p>3ND03P: /* Providing access to the website and creation of log files */</p>

date and time of the request<br />
address and file size (in bytes) of the resource requested and/or accessed<br />

== Using cookies ==<br />
<br />
<br />
This does not apply to session cookies saved in connection with a one-time authentication process required to access protected areas of the website. The purpose here is to recognise multiple related requests from the same user, which preserves the user's authentification status while using the website. Blocking these cookies can impair access to and utilisation of the website.<br />

<br />
:Copyright (C) 2000,2001,2002 Free Software Foundation, Inc.<br />
:51 Franklin St, Fifth Floor, Boston, MA 02110-1301 USA<br />
:Everyone is permitted to copy and distribute verbatim copies<br />
:of this license document, but changing it is not allowed.<br />
<br />
==0. PREAMBLE==<br />
<br />
The purpose of this License is to make a manual, textbook, or other functional and useful document "free" in the sense of freedom: to assure everyone the effective freedom to copy and redistribute it, with or without modifying it, either commercially or noncommercially. Secondarily, this License preserves for the author and publisher a way to get credit for their work, while not being considered responsible for modifications made by others. <br />
<br />
This License is a kind of "copyleft", which means that derivative works of the document must themselves be free in the same sense. It complements the GNU General Public License, which is a copyleft license designed for free software. <br />
<br />
We have designed this License in order to use it for manuals for free software, because free software needs free documentation: a free program should come with manuals providing the same freedoms that the software does. But this License is not limited to software manuals; it can be used for any textual work, regardless of subject matter or whether it is published as a printed book. We recommend this License principally for works whose purpose is instruction or reference. <br />
<br />
==1. APPLICABILITY AND DEFINITIONS ==<br />
<br />
This License applies to any manual or other work, in any medium, that contains a notice placed by the copyright holder saying it can be distributed under the terms of this License. Such a notice grants a world-wide, royalty-free license, unlimited in duration, to use that work under the conditions stated herein. The "Document", below, refers to any such manual or work. Any member of the public is a licensee, and is addressed as "you". You accept the license if you copy, modify or distribute the work in a way requiring permission under copyright law. <br />
<br />
A "Modified Version" of the Document means any work containing the Document or a portion of it, either copied verbatim, or with modifications and/or translated into another language. <br />
<br />
A "Secondary Section" is a named appendix or a front-matter section of the Document that deals exclusively with the relationship of the publishers or authors of the Document to the Document's overall subject (or to related matters) and contains nothing that could fall directly within that overall subject. (Thus, if the Document is in part a textbook of mathematics, a Secondary Section may not explain any mathematics.) The relationship could be a matter of historical connection with the subject or with related matters, or of legal, commercial, philosophical, ethical or political position regarding them. <br />
<br />
The "Invariant Sections" are certain Secondary Sections whose titles are designated, as being those of Invariant Sections, in the notice that says that the Document is released under this License. If a section does not fit the above definition of Secondary then it is not allowed to be designated as Invariant. The Document may contain zero Invariant Sections. If the Document does not identify any Invariant Sections then there are none. <br />
<br />
The "Cover Texts" are certain short passages of text that are listed, as Front-Cover Texts or Back-Cover Texts, in the notice that says that the Document is released under this License. A Front-Cover Text may be at most 5 words, and a Back-Cover Text may be at most 25 words. <br />
<br />
A "Transparent" copy of the Document means a machine-readable copy, represented in a format whose specification is available to the general public, that is suitable for revising the document straightforwardly with generic text editors or (for images composed of pixels) generic paint programs or (for drawings) some widely available drawing editor, and that is suitable for input to text formatters or for automatic translation to a variety of formats suitable for input to text formatters. A copy made in an otherwise Transparent file format whose markup, or absence of markup, has been arranged to thwart or discourage subsequent modification by readers is not Transparent. An image format is not Transparent if used for any substantial amount of text. A copy that is not "Transparent" is called "Opaque". <br />
<br />
Examples of suitable formats for Transparent copies include plain ASCII without markup, Texinfo input format, LaTeX input format, SGML or XML using a publicly available DTD, and standard-conforming simple HTML, PostScript or PDF designed for human modification. Examples of transparent image formats include PNG, XCF and JPG. Opaque formats include proprietary formats that can be read and edited only by proprietary word processors, SGML or XML for which the DTD and/or processing tools are not generally available, and the machine-generated HTML, PostScript or PDF produced by some word processors for output purposes only. <br />
<br />
The "Title Page" means, for a printed book, the title page itself, plus such following pages as are needed to hold, legibly, the material this License requires to appear in the title page. For works in formats which do not have any title page as such, "Title Page" means the text near the most prominent appearance of the work's title, preceding the beginning of the body of the text. <br />
<br />
A section "Entitled XYZ" means a named subunit of the Document whose title either is precisely XYZ or contains XYZ in parentheses following text that translates XYZ in another language. (Here XYZ stands for a specific section name mentioned below, such as "Acknowledgements", "Dedications", "Endorsements", or "History".) To "Preserve the Title" of such a section when you modify the Document means that it remains a section "Entitled XYZ" according to this definition. <br />
<br />
The Document may include Warranty Disclaimers next to the notice which states that this License applies to the Document. These Warranty Disclaimers are considered to be included by reference in this License, but only as regards disclaiming warranties: any other implication that these Warranty Disclaimers may have is void and has no effect on the meaning of this License. <br />
<br />
==2. VERBATIM COPYING ==<br />
<br />
You may copy and distribute the Document in any medium, either commercially or noncommercially, provided that this License, the copyright notices, and the license notice saying this License applies to the Document are reproduced in all copies, and that you add no other conditions whatsoever to those of this License. You may not use technical measures to obstruct or control the reading or further copying of the copies you make or distribute. However, you may accept compensation in exchange for copies. If you distribute a large enough number of copies you must also follow the conditions in section 3. <br />
<br />
You may also lend copies, under the same conditions stated above, and you may publicly display copies. <br />
<br />
==3. COPYING IN QUANTITY ==<br />
<br />
If you publish printed copies (or copies in media that commonly have printed covers) of the Document, numbering more than 100, and the Document's license notice requires Cover Texts, you must enclose the copies in covers that carry, clearly and legibly, all these Cover Texts: Front-Cover Texts on the front cover, and Back-Cover Texts on the back cover. Both covers must also clearly and legibly identify you as the publisher of these copies. The front cover must present the full title with all words of the title equally prominent and visible. You may add other material on the covers in addition. Copying with changes limited to the covers, as long as they preserve the title of the Document and satisfy these conditions, can be treated as verbatim copying in other respects. <br />
<br />
If the required texts for either cover are too voluminous to fit legibly, you should put the first ones listed (as many as fit reasonably) on the actual cover, and continue the rest onto adjacent pages. <br />
<br />
If you publish or distribute Opaque copies of the Document numbering more than 100, you must either include a machine-readable Transparent copy along with each Opaque copy, or state in or with each Opaque copy a computer-network location from which the general network-using public has access to download using public-standard network protocols a complete Transparent copy of the Document, free of added material. If you use the latter option, you must take reasonably prudent steps, when you begin distribution of Opaque copies in quantity, to ensure that this Transparent copy will remain thus accessible at the stated location until at least one year after the last time you distribute an Opaque copy (directly or through your agents or retailers) of that edition to the public. <br />
<br />
It is requested, but not required, that you contact the authors of the Document well before redistributing any large number of copies, to give them a chance to provide you with an updated version of the Document. <br />
<br />
== 4. MODIFICATIONS ==<br />
<br />
You may copy and distribute a Modified Version of the Document under the conditions of sections 2 and 3 above, provided that you release the Modified Version under precisely this License, with the Modified Version filling the role of the Document, thus licensing distribution and modification of the Modified Version to whoever possesses a copy of it. In addition, you must do these things in the Modified Version: <br />
<br />
* '''A.''' Use in the Title Page (and on the covers, if any) a title distinct from that of the Document, and from those of previous versions (which should, if there were any, be listed in the History section of the Document). You may use the same title as a previous version if the original publisher of that version gives permission. <br />
* '''B.''' List on the Title Page, as authors, one or more persons or entities responsible for authorship of the modifications in the Modified Version, together with at least five of the principal authors of the Document (all of its principal authors, if it has fewer than five), unless they release you from this requirement. <br />
* '''C.''' State on the Title page the name of the publisher of the Modified Version, as the publisher. <br />
* '''D.''' Preserve all the copyright notices of the Document. <br />
* '''E.''' Add an appropriate copyright notice for your modifications adjacent to the other copyright notices. <br />
* '''F.''' Include, immediately after the copyright notices, a license notice giving the public permission to use the Modified Version under the terms of this License, in the form shown in the Addendum below. <br />
* '''G.''' Preserve in that license notice the full lists of Invariant Sections and required Cover Texts given in the Document's license notice. <br />
* '''H.''' Include an unaltered copy of this License. <br />
* '''I.''' Preserve the section Entitled "History", Preserve its Title, and add to it an item stating at least the title, year, new authors, and publisher of the Modified Version as given on the Title Page. If there is no section Entitled "History" in the Document, create one stating the title, year, authors, and publisher of the Document as given on its Title Page, then add an item describing the Modified Version as stated in the previous sentence. <br />
* '''J.''' Preserve the network location, if any, given in the Document for public access to a Transparent copy of the Document, and likewise the network locations given in the Document for previous versions it was based on. These may be placed in the "History" section. You may omit a network location for a work that was published at least four years before the Document itself, or if the original publisher of the version it refers to gives permission. <br />
* '''K.''' For any section Entitled "Acknowledgements" or "Dedications", Preserve the Title of the section, and preserve in the section all the substance and tone of each of the contributor acknowledgements and/or dedications given therein. <br />
* '''L.''' Preserve all the Invariant Sections of the Document, unaltered in their text and in their titles. Section numbers or the equivalent are not considered part of the section titles. <br />
* '''M.''' Delete any section Entitled "Endorsements". Such a section may not be included in the Modified Version. <br />
* '''N.''' Do not retitle any existing section to be Entitled "Endorsements" or to conflict in title with any Invariant Section. <br />
* '''O.''' Preserve any Warranty Disclaimers. <br />
If the Modified Version includes new front-matter sections or appendices that qualify as Secondary Sections and contain no material copied from the Document, you may at your option designate some or all of these sections as invariant. To do this, add their titles to the list of Invariant Sections in the Modified Version's license notice. These titles must be distinct from any other section titles. <br />
<br />
You may add a section Entitled "Endorsements", provided it contains nothing but endorsements of your Modified Version by various parties--for example, statements of peer review or that the text has been approved by an organization as the authoritative definition of a standard. <br />
<br />
You may add a passage of up to five words as a Front-Cover Text, and a passage of up to 25 words as a Back-Cover Text, to the end of the list of Cover Texts in the Modified Version. Only one passage of Front-Cover Text and one of Back-Cover Text may be added by (or through arrangements made by) any one entity. If the Document already includes a cover text for the same cover, previously added by you or by arrangement made by the same entity you are acting on behalf of, you may not add another; but you may replace the old one, on explicit permission from the previous publisher that added the old one. <br />
<br />
The author(s) and publisher(s) of the Document do not by this License give permission to use their names for publicity for or to assert or imply endorsement of any Modified Version.<br />
<br />
==5. COMBINING DOCUMENTS ==<br />
<br />
You may combine the Document with other documents released under this License, under the terms defined in section 4 above for modified versions, provided that you include in the combination all of the Invariant Sections of all of the original documents, unmodified, and list them all as Invariant Sections of your combined work in its license notice, and that you preserve all their Warranty Disclaimers. <br />
<br />
The combined work need only contain one copy of this License, and multiple identical Invariant Sections may be replaced with a single copy. If there are multiple Invariant Sections with the same name but different contents, make the title of each such section unique by adding at the end of it, in parentheses, the name of the original author or publisher of that section if known, or else a unique number. Make the same adjustment to the section titles in the list of Invariant Sections in the license notice of the combined work. <br />
<br />
In the combination, you must combine any sections Entitled "History" in the various original documents, forming one section Entitled "History"; likewise combine any sections Entitled "Acknowledgements", and any sections Entitled "Dedications". You must delete all sections Entitled "Endorsements." <br />
<br />
==6. COLLECTIONS OF DOCUMENTS ==<br />
<br />
You may make a collection consisting of the Document and other documents released under this License, and replace the individual copies of this License in the various documents with a single copy that is included in the collection, provided that you follow the rules of this License for verbatim copying of each of the documents in all other respects. <br />
<br />
You may extract a single document from such a collection, and distribute it individually under this License, provided you insert a copy of this License into the extracted document, and follow this License in all other respects regarding verbatim copying of that document. <br />
<br />
==7. AGGREGATION WITH INDEPENDENT WORKS ==<br />
<br />
A compilation of the Document or its derivatives with other separate and independent documents or works, in or on a volume of a storage or distribution medium, is called an "aggregate" if the copyright resulting from the compilation is not used to limit the legal rights of the compilation's users beyond what the individual works permit. When the Document is included in an aggregate, this License does not apply to the other works in the aggregate which are not themselves derivative works of the Document. <br />
<br />
If the Cover Text requirement of section 3 is applicable to these copies of the Document, then if the Document is less than one half of the entire aggregate, the Document's Cover Texts may be placed on covers that bracket the Document within the aggregate, or the electronic equivalent of covers if the Document is in electronic form. Otherwise they must appear on printed covers that bracket the whole aggregate. <br />
<br />
==8. TRANSLATION ==<br />
<br />
Translation is considered a kind of modification, so you may distribute translations of the Document under the terms of section 4. Replacing Invariant Sections with translations requires special permission from their copyright holders, but you may include translations of some or all Invariant Sections in addition to the original versions of these Invariant Sections. You may include a translation of this License, and all the license notices in the Document, and any Warranty Disclaimers, provided that you also include the original English version of this License and the original versions of those notices and disclaimers. In case of a disagreement between the translation and the original version of this License or a notice or disclaimer, the original version will prevail. <br />
<br />
If a section in the Document is Entitled "Acknowledgements", "Dedications", or "History", the requirement (section 4) to Preserve its Title (section 1) will typically require changing the actual title. <br />
<br />
==9. TERMINATION ==<br />
<br />
You may not copy, modify, sublicense, or distribute the Document except as expressly provided for under this License. Any other attempt to copy, modify, sublicense or distribute the Document is void, and will automatically terminate your rights under this License. However, parties who have received copies, or rights, from you under this License will not have their licenses terminated so long as such parties remain in full compliance. <br />
<br />
==10. FUTURE REVISIONS OF THIS LICENSE ==<br />
<br />
The Free Software Foundation may publish new, revised versions of the GNU Free Documentation License from time to time. Such new versions will be similar in spirit to the present version, but may differ in detail to address new problems or concerns. See http://www.gnu.org/copyleft/. <br />
<br />
Each version of the License is given a distinguishing version number. If the Document specifies that a particular numbered version of this License "or any later version" applies to it, you have the option of following the terms and conditions either of that specified version or of any later version that has been published (not as a draft) by the Free Software Foundation. If the Document does not specify a version number of this License, you may choose any version ever published (not as a draft) by the Free Software Foundation.<br />
<br />
= How to use this License for your documents =<br />
<br />
To use this License in a document you have written, include a copy of the License in the document and put the following copyright and license notices just after the title page: <br />
<br />
:Copyright (c) YEAR YOUR NAME.<br />
:Permission is granted to copy, distribute and/or modify this document<br />
:under the terms of the GNU Free Documentation License, Version 1.2<br />
:or any later version published by the Free Software Foundation;<br />
:with no Invariant Sections, no Front-Cover Texts, and no Back-Cover Texts.<br />
:A copy of the license is included in the section entitled "GNU<br />
:Free Documentation License".<br />
<br />
If you have Invariant Sections, Front-Cover Texts and Back-Cover Texts, replace the "with...Texts." line with this: <br />
<br />
:with the Invariant Sections being LIST THEIR TITLES, with the<br />
:Front-Cover Texts being LIST, and with the Back-Cover Texts being LIST.<br />
<br />
If you have Invariant Sections without Cover Texts, or some other combination of the three, merge those two alternatives to suit the situation. <br />
<br />
If your document contains nontrivial examples of program code, we recommend releasing these examples in parallel under your choice of free software license, such as the GNU General Public License, to permit their use in free software.</div>3ND03Phttps://wiki.uni-konstanz.de/xds/index.php?title=XDSwiki:About&diff=1734XDSwiki:About2008-02-05T20:29:52Z<p>3ND03P: Protected "XDSwiki:About" [edit=sysop:move=sysop]</p>

<br />
<br />
A "Modified Version" of the Document means any work containing the Document or a portion of it, either copied verbatim, or with modifications and/or translated into another language. <br />
<br />
<br />
<br />
<br />
<br />
The "Cover Texts" are certain short passages of text that are listed, as Front-Cover Texts or Back-Cover Texts, in the notice that says that the Document is released under this License. A Front-Cover Text may be at most 5 words, and a Back-Cover Text may be at most 25 words. <br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
==2. VERBATIM COPYING ==<br />
<br />
<br />
<br />
You may also lend copies, under the same conditions stated above, and you may publicly display copies. <br />
<br />
==3. COPYING IN QUANTITY ==<br />
<br />
<br />
<br />
If the required texts for either cover are too voluminous to fit legibly, you should put the first ones listed (as many as fit reasonably) on the actual cover, and continue the rest onto adjacent pages. <br />
<br />
<br />
<br />
It is requested, but not required, that you contact the authors of the Document well before redistributing any large number of copies, to give them a chance to provide you with an updated version of the Document. <br />
<br />
== 4. MODIFICATIONS ==<br />
<br />
<br />
<br />
* '''O.''' Preserve any Warranty Disclaimers. <br />
<br />
<br />
You may add a section Entitled "Endorsements", provided it contains nothing but endorsements of your Modified Version by various parties--for example, statements of peer review or that the text has been approved by an organization as the authoritative definition of a standard. <br />
<br />
<br />
<br />
The author(s) and publisher(s) of the Document do not by this License give permission to use their names for publicity for or to assert or imply endorsement of any Modified Version.<br />
<br />
==5. COMBINING DOCUMENTS ==<br />
<br />
<br />
<br />
<br />
<br />
In the combination, you must combine any sections Entitled "History" in the various original documents, forming one section Entitled "History"; likewise combine any sections Entitled "Acknowledgements", and any sections Entitled "Dedications". You must delete all sections Entitled "Endorsements." <br />
<br />
==6. COLLECTIONS OF DOCUMENTS ==<br />
<br />
You may make a collection consisting of the Document and other documents released under this License, and replace the individual copies of this License in the various documents with a single copy that is included in the collection, provided that you follow the rules of this License for verbatim copying of each of the documents in all other respects. <br />
<br />
You may extract a single document from such a collection, and distribute it individually under this License, provided you insert a copy of this License into the extracted document, and follow this License in all other respects regarding verbatim copying of that document. <br />
<br />
==7. AGGREGATION WITH INDEPENDENT WORKS ==<br />
<br />
<br />
<br />
<br />
<br />
==8. TRANSLATION ==<br />
<br />
<br />
<br />
If a section in the Document is Entitled "Acknowledgements", "Dedications", or "History", the requirement (section 4) to Preserve its Title (section 1) will typically require changing the actual title. <br />
<br />
==9. TERMINATION ==<br />
<br />
<br />
<br />
==10. FUTURE REVISIONS OF THIS LICENSE ==<br />
<br />
The Free Software Foundation may publish new, revised versions of the GNU Free Documentation License from time to time. Such new versions will be similar in spirit to the present version, but may differ in detail to address new problems or concerns. See http://www.gnu.org/copyleft/. <br />
<br />
<br />
= How to use this License for your documents =<br />
<br />
To use this License in a document you have written, include a copy of the License in the document and put the following copyright and license notices just after the title page: <br />
<br />
<br />
If you have Invariant Sections, Front-Cover Texts and Back-Cover Texts, replace the "with...Texts." line with this: <br />
<br />
:with the Invariant Sections being LIST THEIR TITLES, with the<br />
:Front-Cover Texts being LIST, and with the Back-Cover Texts being LIST.<br />
<br />
If you have Invariant Sections without Cover Texts, or some other combination of the three, merge those two alternatives to suit the situation. <br />
<br />
If your document contains nontrivial examples of program code, we recommend releasing these examples in parallel under your choice of free software license, such as the GNU General Public License, to permit their use in free software.</div>3ND03Phttps://wiki.uni-konstanz.de/xds/index.php?title=Copyright&diff=1726Copyright2008-02-05T09:59:51Z<p>3ND03P: 1 revision(s)</p>

==0. PREAMBLE==<br />
<br />
<br />
<br />
This License is a kind of "copyleft", which means that derivative works of the document must themselves be free in the same sense. It complements the GNU General Public License, which is a copyleft license designed for free software. <br />
<br />
<br />
<br />
==1. APPLICABILITY AND DEFINITIONS ==<br />
<br />
<br />
<br />
A "Modified Version" of the Document means any work containing the Document or a portion of it, either copied verbatim, or with modifications and/or translated into another language. <br />
<br />
<br />
<br />
<br />
<br />
The "Cover Texts" are certain short passages of text that are listed, as Front-Cover Texts or Back-Cover Texts, in the notice that says that the Document is released under this License. A Front-Cover Text may be at most 5 words, and a Back-Cover Text may be at most 25 words. <br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
==2. VERBATIM COPYING ==<br />
<br />
<br />
<br />
You may also lend copies, under the same conditions stated above, and you may publicly display copies. <br />
<br />
==3. COPYING IN QUANTITY ==<br />
<br />
<br />
<br />
If the required texts for either cover are too voluminous to fit legibly, you should put the first ones listed (as many as fit reasonably) on the actual cover, and continue the rest onto adjacent pages. <br />
<br />
<br />
<br />
It is requested, but not required, that you contact the authors of the Document well before redistributing any large number of copies, to give them a chance to provide you with an updated version of the Document. <br />
<br />
== 4. MODIFICATIONS ==<br />
<br />
<br />
<br />
* '''O.''' Preserve any Warranty Disclaimers. <br />
<br />
<br />
You may add a section Entitled "Endorsements", provided it contains nothing but endorsements of your Modified Version by various parties--for example, statements of peer review or that the text has been approved by an organization as the authoritative definition of a standard. <br />
<br />
<br />
<br />
The author(s) and publisher(s) of the Document do not by this License give permission to use their names for publicity for or to assert or imply endorsement of any Modified Version.<br />
<br />
==5. COMBINING DOCUMENTS ==<br />
<br />
<br />
<br />
<br />
<br />
In the combination, you must combine any sections Entitled "History" in the various original documents, forming one section Entitled "History"; likewise combine any sections Entitled "Acknowledgements", and any sections Entitled "Dedications". You must delete all sections Entitled "Endorsements." <br />
<br />
==6. COLLECTIONS OF DOCUMENTS ==<br />
<br />
You may make a collection consisting of the Document and other documents released under this License, and replace the individual copies of this License in the various documents with a single copy that is included in the collection, provided that you follow the rules of this License for verbatim copying of each of the documents in all other respects. <br />
<br />
You may extract a single document from such a collection, and distribute it individually under this License, provided you insert a copy of this License into the extracted document, and follow this License in all other respects regarding verbatim copying of that document. <br />
<br />
==7. AGGREGATION WITH INDEPENDENT WORKS ==<br />
<br />
<br />
<br />
<br />
<br />
==8. TRANSLATION ==<br />
<br />
<br />
<br />
If a section in the Document is Entitled "Acknowledgements", "Dedications", or "History", the requirement (section 4) to Preserve its Title (section 1) will typically require changing the actual title. <br />
<br />
==9. TERMINATION ==<br />
<br />
<br />
<br />
==10. FUTURE REVISIONS OF THIS LICENSE ==<br />
<br />
The Free Software Foundation may publish new, revised versions of the GNU Free Documentation License from time to time. Such new versions will be similar in spirit to the present version, but may differ in detail to address new problems or concerns. See http://www.gnu.org/copyleft/. <br />
<br />
<br />
= How to use this License for your documents =<br />
<br />
To use this License in a document you have written, include a copy of the License in the document and put the following copyright and license notices just after the title page: <br />
<br />
<br />
If you have Invariant Sections, Front-Cover Texts and Back-Cover Texts, replace the "with...Texts." line with this: <br />
<br />
:with the Invariant Sections being LIST THEIR TITLES, with the<br />
:Front-Cover Texts being LIST, and with the Back-Cover Texts being LIST.<br />
<br />
If you have Invariant Sections without Cover Texts, or some other combination of the three, merge those two alternatives to suit the situation. <br />
<br />
If your document contains nontrivial examples of program code, we recommend releasing these examples in parallel under your choice of free software license, such as the GNU General Public License, to permit their use in free software.</div>3ND03Phttps://wiki.uni-konstanz.de/xds/index.php?title=Copyright&diff=1725Copyright2008-02-05T09:56:41Z<p>3ND03P: Protected "Copyright" [edit=sysop:move=sysop]</p>

==0. PREAMBLE==<br />
<br />
<br />
<br />
This License is a kind of "copyleft", which means that derivative works of the document must themselves be free in the same sense. It complements the GNU General Public License, which is a copyleft license designed for free software. <br />
<br />
<br />
<br />
==1. APPLICABILITY AND DEFINITIONS ==<br />
<br />
<br />
<br />
A "Modified Version" of the Document means any work containing the Document or a portion of it, either copied verbatim, or with modifications and/or translated into another language. <br />
<br />
<br />
<br />
<br />
<br />
The "Cover Texts" are certain short passages of text that are listed, as Front-Cover Texts or Back-Cover Texts, in the notice that says that the Document is released under this License. A Front-Cover Text may be at most 5 words, and a Back-Cover Text may be at most 25 words. <br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
<br />
==2. VERBATIM COPYING ==<br />
<br />
<br />
<br />
You may also lend copies, under the same conditions stated above, and you may publicly display copies. <br />
<br />
==3. COPYING IN QUANTITY ==<br />
<br />
<br />
<br />
If the required texts for either cover are too voluminous to fit legibly, you should put the first ones listed (as many as fit reasonably) on the actual cover, and continue the rest onto adjacent pages. <br />
<br />
<br />
<br />
It is requested, but not required, that you contact the authors of the Document well before redistributing any large number of copies, to give them a chance to provide you with an updated version of the Document. <br />
<br />
== 4. MODIFICATIONS ==<br />
<br />
<br />
<br />
* '''O.''' Preserve any Warranty Disclaimers. <br />
<br />
<br />
You may add a section Entitled "Endorsements", provided it contains nothing but endorsements of your Modified Version by various parties--for example, statements of peer review or that the text has been approved by an organization as the authoritative definition of a standard. <br />
<br />
<br />
<br />
The author(s) and publisher(s) of the Document do not by this License give permission to use their names for publicity for or to assert or imply endorsement of any Modified Version.<br />
<br />
==5. COMBINING DOCUMENTS ==<br />
<br />
<br />
<br />
<br />
<br />
In the combination, you must combine any sections Entitled "History" in the various original documents, forming one section Entitled "History"; likewise combine any sections Entitled "Acknowledgements", and any sections Entitled "Dedications". You must delete all sections Entitled "Endorsements." <br />
<br />
==6. COLLECTIONS OF DOCUMENTS ==<br />
<br />
You may make a collection consisting of the Document and other documents released under this License, and replace the individual copies of this License in the various documents with a single copy that is included in the collection, provided that you follow the rules of this License for verbatim copying of each of the documents in all other respects. <br />
<br />
You may extract a single document from such a collection, and distribute it individually under this License, provided you insert a copy of this License into the extracted document, and follow this License in all other respects regarding verbatim copying of that document. <br />
<br />
==7. AGGREGATION WITH INDEPENDENT WORKS ==<br />
<br />
<br />
<br />
<br />
<br />
==8. TRANSLATION ==<br />
<br />
<br />
<br />
If a section in the Document is Entitled "Acknowledgements", "Dedications", or "History", the requirement (section 4) to Preserve its Title (section 1) will typically require changing the actual title. <br />
<br />
==9. TERMINATION ==<br />
<br />
<br />
<br />
==10. FUTURE REVISIONS OF THIS LICENSE ==<br />
<br />
The Free Software Foundation may publish new, revised versions of the GNU Free Documentation License from time to time. Such new versions will be similar in spirit to the present version, but may differ in detail to address new problems or concerns. See http://www.gnu.org/copyleft/. <br />
<br />
Each version of the License is given a distinguishing version number.
